I will fight in an area and there are often a lot of gold chests left after completing the quest? Is this because the pets have a timer on picking things up or some other reason? My bags often get full, but this happens even when they have lots of space.

Yes pickup cooldown is high for new pets.After lvling them up,the cooldown time reduces.And using three pets of high tier like 4 or 5 helps a lot for picking up loot in elion.

Also buy extra slots or weight of bag using game money or bps in pearl shop.If you increase your family Cp then also you can get weight and slot in your inventory.
